Should I just be calling flop always for bubble reasons or any other input?

probably, yes. or just outright folding pre, although that's probably too tight. let someone else bust before you start taking on covering stacks.
call and lead a safe turn is an option, i suppose. but in general you just should not be inflating the pot. two pair isn't even really that nutted-- a set or 87, OK, well, sometimes **** happens.
it does depend how short the shortest stacks are and how many people overall are left... but if you're this deep, I take it there's no danger in you blinding out or being the shortest stack.
don't post results if you want decision analysis and not hindsight analysis.

I'm reminded of a spot from a final table some time ago where we were five-handed and I had 75BB in second place, defended 77 from the BB against the chip leader, turned second set, and ended up calling down because he barreled every street. (953 flop, 7 turn, 8 river). He had 99.
The big thing to keep in mind is that the downside of losing a big pot is greater than the upside of winning a big pot. So you don't want to be building a big pot against someone who covers you unless you've got a real lock on the hand.
UTG jamming a second nut flush draw is pretty bad…
You got it in 64% to win. I wouldn't be that concerned about the bubble.
Maybe better to call down, because UTG may barrel on the bubble. He is folding a lot of his range to the checkraise.
