i understand that you accept those rapes and murders on the basis that a greater good is achieved (ie fewer lost lives overall), but you will appreciate that its not straightforward for the government of israel to accept it

Yes and no. USA still has military bases in Japan and a lot of Japanese people don't want them there. They certainly started as military occupation and the nature changed slowly over time.
USA's goal with Japan was not any kind of permanent war or subjugation though. The immediate goal with Japan and West German was to help them rebuild and be strong allies for economic reasons as well to oppose to the USSR.

USA won in West Germany by not rounding up everyone who believed in Hitler and instead by hanging just 10 people and letting more or less everyone else move on. East Germany was ****ed up in the war too, but the USSR kept treating them the way you would have Palestinians treated and it didn't work out well for anyone.
